I have census tract data from the 5 boroughs of New York City. The data do not include counties. Will this be a problem?

A:  

Yes, it will.

Census tract codes are only unique within a county. Sometimes there are exceptions to this. For instance, the tri-county Detroit area (Wayne, Oakland, and Macomb Counties) have unique census tracts IDs and you could get away with a data file like this.
